So does this new Doctorganger explain how the Matt Smith Doctor can be killed after 200 more years of life AND still leave us with a Matt Smith Doctor that can have a future very much up in the air?

That may not be where they're going with this, but it seems pretty likely. Especially since the Flesh can craft perfect replicas.
