John Goodman became President and Zooey was kidnapped. Wells took over starting in Season 5 and presumably based on his writing talent was subtlely replaced by Sorkin with about 15 episodes left in the series in Season 7.

Season 6 was halfsies Bartlet and then the latter part was Setting up Santos/Vinick; ending in the Democratic Convention which was hung up.
