My interpretation was that she was upset because this was the start of a dark period in the Doctor's life, rising so high and falling so far...
I wasn't entirely clear on the crib.
At the end there I think that was a lot of info clicking into place for the Doctor. "Oh, you're Amy's child? And you're safe now? And we're all kissy-kissy? Cool!"
