The first time she'll meet the doctor will be to kill him. But it won't be him, it'll be his Flesh avatar.
But, yeah, that isn't something she's revealed to him yet.
She has to allow this stuff to happen organically. Even if she's present she can't interfere, either because it would destroy the timeline or the timeline won't let her.
