They don't exactly overthrow us. James Franco is developing viral gene therapy for Alzheimers. It makes the apes smarter, but it turns out the viral vector is deadly to humans and contagious. The movie ends with the apes escaping to the redwoods forest and indication that the virus will be spreading through the human population. In the movie the apes don't want to overthrow human society as much as they just want to be left alone and not caged.
