The sequel would take place in the ape society and would be the conflict between Caesar and Koba. Human society would be mostly wiped out by the virus. Caesar would be more benevolent towards the humans but Koba would want more vengeance and to enslave them like they did to him. Koba would win out in the end.
And then if you wanted to make a new trilogy, the third movie would be a remake of the original.
