One major problem I had...(spoiler)

was that Chuck had two pieces of information that should show that she trusted him. Of course, she may not know he has one of them (her real name) and she did give it to someone who tried multiple times to kill her, Chuck, and others. I also think it was odd that it was never mentioned again after that one time.
The baby that she hid with her mom, though? Chuck tells Sarah about her and she most likely starts believing him.
Also, Chuck ties Sarah up to a chair to make his plea. He knows she's turned against him at this point. He has used earbud comms many, many times and knows they are very common. He doesn't even think to look in her ears? Quitting the spy business was the smartest decision he ever made.
