I need to start Chrono Trigger myself.
I'd recommend Final Fantasy Tactics Advance 2 (Grimoire of the Rift). It's a strategy RPG, but I totally love it. The Gameboy version is one of my most played games ever (lots and lots of replay value). The story skews young, but the fun is in building up your clan and giving them different jobs.
Other games to consider: the various Dragon Questgames, Summon Knight: Twin Age, and (yes I will be made fun of for this) Pokemond Diamond or Pearl. Really, Pokemon isn't any more juvenile than M&L and it's challenging and fun. It's just getting past the stigma that it's Pokemon (sadly, I'm like a forever 10-year-old, so I always liked Pokemon).
