At the end of the last movie - maybe in an after-the-credits scene? - we learned that even though the Joes had saved the day and captured Destro and Cobra Commander, there was this other bad guy (who was a master of disguise) who had replaced the President.
So the fake President is now eliminating the Joes and putting the United States under the protection of Cobra.
