As you say, Jaqen says that Arya owes two more deaths to the Red God.

We later learn that Jaqen is a Faceless Man. Faceless Men don't observe the Red God, they worship death gods, such as the Stranger of the Seven, etc. They also seem to be on the ice side of the "fire and ice" ledger.

We also learn that the Faceless Men were behind the destruction of Valyria. Valyria is on the fire side of the ledger.

So what's the deal with owing the Red God?
