McGee only learned that Tony was Claire from Ziva. I kind of expected him to figure it out on his own, especially if they were exchanging emails (which can be traceable for laypeople, let alone NCIS agents).
The main storyline was also weak, I agree. It should have stayed as espionage, with the fiancee being a foreign operative using the daughter as leverage.
