I actually think that he is just following his program to serve humans and give them what they want even though it often goes awry in a be careful what you wish for kind of way.

He did read the engineers writings in the caves so I will assume that he had a pretty good idea what was going on before anyone else. Holloway said that the thing he wanted most was to understand what the engineers' motivations were with the human race and so he explicitly showed him. He also knew that Shaw really wanted to be able to give birth to life so once she was "impregnated" he again was giving her what she wanted in a way.
