The supposition that this is a military installation and that the biological entities are aliens in canisters is effectively canon now. So, yes.
What I'm saying is that none of that defines the back story of the aliens. There are clues throughout the proceedings that the aliens at least somewhat re-shape depending on their prey. When the two idiot scientists reach their tomb room, one of them notes that their presence has changed the climate. Speculation is that the aliens take the shape of a serpent due to the religious under/overtones of this. Humans bring the evil into the room per se. Since I am fairly certain that this is the intent of the sequence, determinations of what the aliens were to the Engineers are more difficult to make.
