they used Chicago for some shots, per the smallville wiki:
Smallville is largely filmed in the suburbs of Vancouver, British Columbia in Canada. A respectable city in both size and diversity, Vancouver's cityscape doubles for Metropolis' in the show. [12] It is also on the Pacific Ocean which provides a very large body of water for the show.
For the wider CGI shots, the template from Salvation onwards is the city of Chicago where the Batman films are made. LuthorCorp Plaza is put in place of Water Tower Place.
