Even if the order was "No witnesses", Walt is largely in the clear here. Common sense should have told Todd-Landry that shooting a small boy would be the worst idea possible. They would have been better served letting him run home and tell his parents, who probably would not have believed a word of his tale. A child missing in the desert, on the other hand, is headline news.
The long shot outcome I see as a possibility is that the kid's parent winds up doing something awful to Walt Jr. if/when the truth is revealed. I also felt the same of Q. There is something in the storytelling that leads me to believe that Walt's actions will directly impact his undoing.
