You will have to import the 250 you want if you do not choose them now.

The purchased files will always be available in a folder called Purchased. You should get in the habit of using the page for Amazon Cloud Player rather than Amazon Cloud Drive when you want to play your music. It has a more intuitive setup.
I cannot help you with suggestions about integrating Amazon files into iTunes. I'm almost exclusively Amazon these days.
