On a punt, the receiving team has to be the first one to touch the ball.

If the clock expires on a play where the kicking team touches the ball first, the receiving team is entitled to an untimed play. It's similar to the way that the game cannot end on a defensive penalty.
This almost never comes up because few teams would punt in that situation. They simply run around until time runs out. For whatever reason, SD chose to kick.
