The Zodiac travels in time because it was in contact with the people traveling in time when they jumped. It is now linked to them so it travels in time whether they are touching it or not. The reason it wasn't on the beach was speculated on when they discovered the outriggers. The people in the camp took it to escape.
The outrigger Sawyer et. al. took will now likely jump in time, too because it was in contact with them during a jump.
