The prison arc starts rather early in the comic series, like around the 10th issue or so. I can't be exact off the top of my head but it was early on in the story. That story arc along with the Governor runs for a while. About halfway through the comic book.
There are a lot of things that go down between now and when that happens in issue #100. We're nowhere close to that story arc.
