Don't think of it as the final five being "created". The organic cylons were created. They went off to earth and had babies. Those cylons weren't like current organic ones, there weren't a preset number or lines, they just had cylon babies.
And the organics were in fact created before the centurions, they were created way back before the 13 tribes were dispersed. In the intervening millennia cylon technology was forgotten and rediscovered. When the final 5 made their way back to the colonies to warn humanity about the dangers they found they were too late. Cylons had again been independently created in the form of centurions and once again humanity and cylons were at war.
For the most part I think the supernova talk was just a way for Cavill to complain about the human-like limitations his creators placed on him.
