The Bronx is a bit cheaper than Queens but the better parts are further into the Bronx. I know the South Bronx is making a comeback but there's still

a lot of very bad blocks. It's the poorest section of NYC. Though, with that said I'd have to consider the Bronx because of having to travel to Columbia.
Inwood is very affordable, especially for Manhattan. I'd look there first before anywhere else.
