I will always recommend Fisherman's Wharf, even on short visits.

There's really quite a bit to do, they've got a nice, but smallish, aquarium there, the sub, the USS Pampanito at Pier 45 (as Trish posted below), lots of good food and shops, etc. You could spend half a day, or a full day, and not feel like you've dragged it out in one place.
