If you want to do it all, take a Big Bus tour (there are a couple open top companies). In 2 1/2 hours you'll get the highlights.

From Fisherman's Wharf, to North Beach, to Union Sq, Civic Center (watch people get married in City Hall - that was fun), Haight-Ashbury, Golden Gate Park, Golden Gate Bridge, Lombard St, Chinatown, Fin'l District (not romantic, I know), along the Embarcadero to Fisherman's Wharf. You can get off and on at as many stops as you can do in a day (or 2 days if you get that ticket). You can pick up the bus at any of their stops and get the ticket when you board. There are some buses that have audio earphones. I prefer the live guide.
Looks like you might be within walking distance of Chinatown and Union Sq. If you have spare money, wander the stores in Union Sq. If you're on a budget, do Chinatown.
If you have a car & the weather is clear you have to go to the top of Twin Peaks to see the entire city at your feet.
I also recommend the Bridge 2 Bridge cruise by the Red & White Fleet (catch it at Fisherman's Wharf). You get to see most of the entire bay side of the city, go under both the Golden Gate & Bay Bridges, and get a pretty good narrated tour - and you're on the water.
Stay away from Pier 39 except to check out the sea lions. Do Fisherman's Wharf instead - kitschy gift shops, pricy restaurants. You don't have to eat at the wharf to get good seafood. Ask at the fron desk for something near the hotel.
Alcatraz was nice for the views. I'm not that into prisons (although my traveling companion is so I end up going to them). But you can get good pics from the other cruise.
Everything depends on how much time you'll have. The bus tour takes you almost everywhere in a short time. If the weather is good, the stops at the bridge are good. You can get off at one end, walk the bridge (about a mile), catch a bus at the other end.
