The books specifically say he looks like a Stark. Not particularly that he looks like Ned.

Yes, Ned has said he had an affair with Wylla. The theory is that Ned said this to protect Jon Snow from new King Robert's wrath, and promised Lyanna on her deathbed that he'd do so.
