Heisenberg disappeared when Holly started crying and asking for Mama.

Heisenberg was the one who snatched Holly and drove off with her.

And I can see Jesse cooking for the Nazi's for a while and when their guard is down, unleashing a chemical reaction (like Walt did in Ep 1 Sea 1 in the RV) and escaping
