I strongly feel she's innocent. And I feel bad for her ex-boyfriend who couldn't leave and now's facing most of his life in jail.

The simplest explanation is likely the right one, and prosecutors just wouldn't let go of their conspiracy theories about Knox. It would be even more tragic if the victim's family believes that Knox is guilty.
