24 hours later, still an A+ for me! but the plot holes are showing (spoilers)

The single biggest issue is pinning everything on Desi. I suppose we're expected to not look too closely like the FBI didn't bother to do, either. But the home surveillance footage had to have told a vastly different story than Amy told, even if she did try to play it to her advantage. Did she alter some of the early footage, perhaps? The footage would also indicate that she didn't come to the lake house until days after her disappearance, leaving part of her disappearance unexplained. Plus Desi might have had some phone records that could incriminate Amy.

Then there's the Punch and Judy Club which already is a problem for Amy in the movie. But it's a problem for Amy's story in regards to nick, too. If he's meant to have used it to kill Amy, how is that possible if he doesn't find the puppets until after she's gone? I suppose we can use the same excuse Amy presented when asked about it in regards to Desi, that it had fallen out of the package and it was in the house at the time of the attack.

Finally, the attack itself. If Amy now wants us to believe that Desi attacked her, then is the story that Desi attacked her in the kitchen, then cleaned it up, and then staged a kidnapping in the living room? Why stage a kidnapping when it IS a kidnapping?

Also, aren't there genetic markers for pregnancy? I suspect there are ways to tell if Amy was ever really pregnant, but once she actually gets pregnant, that all goes out the window. Regardless of whose sperm she uses.
