at that point he had revealed his identity on CNN and came forward under the urging of Tony and Steve and joined the Avengers...

Tony really took a shine to Peter and basically became a big brother to him and encouraged him to use his mind and develop his science skills. So Peter was on Team Tony when the split between Tony and Steve happened....midway through the Civil War...Peter has a crisis of conscience and joins Steve's team....there's more to it than that...but it was really well played out in the Spider-man Civil War story in Amazing Spider-man
