There were a handful of non-Catholics (and even one non-Catholic teacher) in my Catholic school growing up.

On the occasion we had Church (basically First Friday, and perhaps a special occasion), the non-Catholic students were not required to attend. Someone from staff chaperoned them in the school (I think it was the nurse?).
And the principal covered teaching religion for the one non-Catholic teacher.
Seemed to work fine.
