A few things:
Dr. Wells didn't know that Cisco had made the freeze ray...if he was Barry, he would've known, and stopped him, or destroyed it, in advance.
Barry would never tell someone, like Plastique, to go kill the general, etc.
They showed Grodd...and that Wells was the one who developed Grodd...If Grodd is a big baddie, later on, than why would Flash/Wells make him? Just to give himself someone to go up against?
Smallville did something similar, with Luthor...Basically having him be Clark's friend, for almost all of Season 1, before gradually turning into a villain, more and more.
