There are three problems with the theory Jay did it and framed Adnan.
1) Jay's motive
2) Adnan's failure to accuse Jay or present an alternative suspect
3) The police concluded that Jay was a better witness than a suspect
The first two are stronger than the third. I can accept the mitigation to #3 that the police were lax or even corrupt and latched on to Adnan without sufficient evidence and allowed Jay to essentially frame Adnan with his story (esp. multiple versions thereof etc). But Jay was also a suspect and one can reasonably conclude (though this was not brought out to great degree in the series) that the police considered Jay thoroughly and decided he was not the murderer.
