It seems like the only real motive he has is to keep Hae quiet about his cheating on Stephanie. Sure, it seems a bit far fetched to kill someone to keep them from getting you busted for cheating but lesser reasons have been the cause of a murder.
I could see him confronting Hae at some point in the afternoon and getting into an argument with her. Maybe he was hopped in her car to discuss things with her and it got heated and he lost control and strangled her to shut her up.
Jay covered up a lot of the evidence of the crime, especially his things like his clothes.
There's a chance Jay killed Hae and framed Adnan.
