This isn't a NYC vs. Boston thing. I like the city of Boston. I enjoy seeing it in films.

This is more about films using a city as a part of the story of their film but shooting it somewhere else.
Obviously with NYC being the subject I get more worked up but I wouldn't want to see a film about the Boston Tea Party filmed in Philadelphia or a Texas cowboy flick filmed in New Jersey.
