Oregon wrestled with this very question when marriage equality hit the state.

Legally, it's kind of complex, and the answer is "not necessarily." Whether today's decision would explicitly prohibit civil unions isn't terribly clear.
But as a practical matter, it would be silly for states to try to maintain two separate systems for the same thing.
