At the end of the main story quest Reunions, the companion you have (I brought Nick Valentine, which the game seems to nudge you to do for this one) suggests talking to Piper at her house/office. I looked for her there when she disappeared from the settlement I had sent her to. As she's my favorite person to take along so far (besides Codsworth), this annoyed me to no end.
I am hoping that if I hadn't dismissed her at one point, she ends up excusing herself when you advance a main quest, which would at least give you an explanation.
