I think Manson is actually the T-1000 brought back to the humans, in the future, by the USS Carter (which is speculated to be needed to impersonate John as he's dead). I think "she" is sent back to our time to try and stop Skynet from being developed by using John Henry to find baby Skynet.

I think the "I Love You Too" was just an echo. That was cool. Again...a nice little touch.
