I think you are correct as the scene where the 'eel' that was in the tank when the HK crashes into the building (and then becomes part of metal Catherine Weaver) is similar to the metal that escaped the USS Jimmy Carter in the future. It seems intentional by the writers that we are to draw that conclusion.

Some other points I posted over the weekend:

That was not Cameron we saw in the end scene last night - it was Alison, friend to John in the future and who was captured and killed.

Some think that by skipping into the future the way they did, the writers of the show confirmed the approach that the T3 movie never happened; John never met Catherine Brewster (Claire Danes) and that John Henry may now be a crucial part of the resistance in the time before John's appearance in the future. Not a bad idea.
