I have no idea if he's a spy. There's zero to suggest it but I wouldn't put it passed the writers to do something like this (I have no idea if this is revealed in the comic books).

But if either of those things is true, again the writing is lazy. One line of dialogue would explain that Eugene turned Eugene and confessed under duress. Again...this is never hinted at.
