I think she has just enough influence over him, and just enough guile, to make him miss a step. She is the one person who clouds his thinking, and the one person -- other than Varys -- that he finds unpredictable.
She's spent enough time with him to not only learn some of his lessons, but also find a few of his weaknesses.
And she knows how ruthless and cunning he can be. She may not yet know that he sold out her father (though I think she will learn this somehow, someday), but she has seen him toss Lysa Arryn through the Moon Door. And she has already been a pawn in his game by "agreeing" to marry Roose Bolton -- a mistake I doubt she'll make again.
I think she will end up being the instrument of Littlefinger's downfall, or at least a major setback. Maybe not leading to death, but I do think she'll end up foiling his own plans to be Warden of the North.
