My issue with Virgin America and, to an extent, Jetblue and Alaska is their limited networks.

Virgin America and Alaska are bigger on the west coast, so you probably don't notice the limitation as much. Similarly, Jetblue is bigger over here than the west coast, but still has limitations and cities they don't fly too (And don't get me started on the lack of Europe and Asia service)
From NYC I can fly on Virgin America to:
LAX, SFO, LAS, DAL
And on Alaska to:
SEA
(plus PDX, SJC, SAN starting soon)
That's it.
