It depends on the state. In most states, "absentee" ballots are regular ballots.

They are just given to voters who know the will be "absent" on Election Day - and unable to vote at a polling place.
There are types of ballots that are not counted initially though, usually called "provisional" ballots. They are given to votes who have questions about their voter registration status. The voter is allowed to vote, but the ballot is not processed until the voters eligibility to vote is confirmed.
