If he is going to become a full-fledged spy (achieve his destiny) he has to be confident enough in himself so that he can't keep being the guy that *always* has to be saved by Sarah and Casey. They can't continue to go to the "Chuck! Stay in the car!!" joke well anymore. So he has to become able to handle himself. Besides they'll probably find ways for that portion of the Intersect to blink on and off so that he'll try to rely on his new skills and simply not have them at crucial times now and then. They won't be able to resist having Zachary Levi look like a goofball.
