When Gandalf falls and says "Fly you fools" he doesn't mean run away dummies! He means literally use the Eagles and fly you dummies. That would have saved all their walking bullshit.
The theory is that that was his plan all along, to get to the other side of the Mountain and then hookup with the eagles for a fly-by to Mount Doom. The rest of the Fellowship didn't know or have the eagle hook-up to do it, hence all the walking.
