And my recommendations on what to do are:

Get a City pass that suits your itinerary - it should allow you to skip the line in some places

Louvre
Notre-Dame - rooftop tour if you can (prepare to queue), has a great view
Sainte-Chapelle (again, queue)
walk around
patisserie - La Duree for macarons, Pierre Herme for same. I don't know who's trendy in eclairs right now, but check out davidlebovitz.com for suggestions
Galleries Lafayette for shopping, especially for French food stuff (they have a Pierre Herme there)

Visiting Paris is a bit like visiting Washington, in that there are lots of other museums for specific interests - Musee d'Orsay and the Marmottan for impressionist art, the Pompdou for modern art, the Musee de Quai Branly for indigenous art and artefacts from around the world, museums focussed on Rodin and Picasso, the Musee de l'Armee (which also has Napoleon's tomb). So pick and choose based on your interests, there's no wrong answer.
