Musk, in a recent TED Talk said quakes aren't really an issue for buried structures. They move with the earth, so don't have much risk.

I'd guess crossing a fault line might subject it to shear and break a tunnel at that point, but the shaking of a quake won't cause tunnel collapses or anything like that.
