He knows that Bran is at least as dangerous as Varys, and I'll be he now suspects whether Varys and Bran are scheming together. How else would Bran know the exact words that he'd said to Varys? So he definitely sees Bran as a potential threat.
But I don't think Littlefinger completely gets Bran's supernatural aspects.
