It's not a father-son relationship, but a mentoring relationship. Winston is the only person in either film that calls him "Johnathan" (even though "John" is not shortened name for "Johnathan"; "Jon" is).
Maybe Winston knew John's father, but I don't think John is a prodigal son. He seems far too independent for that, and doesn't seem to treat Winston as a father. At all. He's much more friendly and personable with other assassins.
I think Winston is a father figure of some type though. More like John's trainer, or someone who took young John in when no one else would.
