Assuming you're biweekly, and this was on a single pay, what Meg says may be the issue.

In this case the payroll person should use a tax frequency of 6 weeks (3 payperiods). If not, the taxable is multiplied by 26 for an annual that is used in the Percentage method. If you got a second check for the retro, tax frequency is needed also to avoid spread tscing. Who knew payroll was complicated? Congrats on the raise.
