I think you're incorrectly assuming Yoda thought he was telling the truth. I think that was more about testing Luke. Yoda knew the books weren't in there but that Luke needed this kick in the pants. In the moment when he actually though the history would burn his instincts were able to overcome his decade of self-flagellation and he was able to admit that the Jedi were in fact needed.
