Newark Airport has a train station, but I don't know that it has parking, unless you park at an airport lot and take the connecting AirTrain -- (edited)

to the NJ Transit station. Newark Penn Station is downtown and has public garages in the area, but not really connected to the station itself, iirc. Elizabeth might be the other best option.
